GPO's on Terminal Server Thin Clients

We are trying to clean up our domain and GPO's. We are dividing each location into an OU, then splitting up departs under each OU, then setting GPO's on the computer level for each department. Hope that makes sense. We ran into this problem where our thin clients, which we are almost all thin clients at this point, are not in AD because AD can not find a physical machine for that Computer Name. I know we can set a GPO for a Terminal Server, but we need to be able to set GPO's for each individual session, so we can define those sessions under each department. Assuming the session ID is associated with the thin client name on the server how do we define a GPO for that? Or is there a better way to break down our Domain Tree. Our naming convention is NMS00***, and we have 4 Different location, haven't quite broke down the departments...
